Flu syndrome (FS) refers to an acute respiratory infection caused by the presence of respiratory viruses, including coronaviruses, adenoviruses, rhinoviruses, and respiratory syncytial viruses. At the end of 2019, a novel coronavirus emerged in Wuhan, known as SARS-CoV-2. Named COVID-19, SARS-CoV-2 infection quickly spread globally, causing a pandemic and threatening public health. This study aimed to monitor SARS-CoV-2 and other respiratory viruses in samples from patients at the Cidade Estrutural Basic Health Unit (DF) by conducting genomic and metagenomic surveillance. Between March 2021 and March 2022, 2,695 samples were analyzed, with 832 (31%) testing positive for SARS-CoV-2 and 1,863 (69%) testing negative. Metagenomics of 320 negative samples revealed the presence of adenoviruses, rhinoviruses, coronavirus 229E, coronavirus NL63, and the Chikungunya virus. RT-qPCR genotyping of positive SARS-CoV-2 samples identified the main variants associated with peaks in the Cidade Estrutural, and sequencing confirmed the results. Monitoring flu syndrome is crucial for identifying the predominant respiratory viruses and implementing effective measures for preventing and controlling infections.
